Nope.
The thing they have in common has to do with how they were depicted in comic books. The train of thought I imagine is for people to say, "Well, such-and-such factor is famously true of Dr. Manhattan, and I recall that there was a recent* sensation where Prof. Hyatt joined this club, and let's assume that the Dark Destroyer is a valid third."
*the word 'recent' is a hint itself

No. The group these three guys are in is much more select than that. I can't think of anyone else who qualifies, among DC characters, anyway; the format of this answer is something like, "They're all DC characters who..."... but wait! Yes! If we expand it to Marvel, Peter Parker would also (recently) qualify! I think, anyway; I seem to recall reading something about this.

The childhood friend Exnihil never had.

No, it's a much smaller group than that. Although 'revealed' may be an appropriate word to use in the correct answer.

Does it have something to do with having their internal organs exposed for some length of time? Or perhaps with walking around with no clothes on?

No. Xben's answer, "Or perhaps with walking around with no clothes on?" was the closest thing so far, but wasn't specific enough.

Walked around with no underwear on? This doesn't seem like it could be it.

That's even closer, but lots of characters have done that without qualifying for this list. The key point is not so much what the characters are wearing as how the characters are depicted. I will also point out that only male characters are on this list.

That's just as close, but lots of comic book characters have walked around naked in public without qualifying for this list. But there's something about how Dr. Manhattan, the Dark Destroyer, Professor Hyatt and, to the best of my knowledge, Peter Parker, have been depicted on one specific occasion each that sets them apart from all other mainstream comics characters I've heard of. And you're all coming real close to saying it, but nobody's said the one key word or idea that convinces me you've got the answer.

... I guess that's close enough. (And probably true.) The key thing is that all three characters (Dr. Manhattan, obviously; the Dark Destroyer in a panel where he's a newborn baby; Prof. Hyatt in cross-section on the cover of a recent issue of The All-New Atom) have had their genitalia depicted in plain view in a DC comic.
ETA: And I should have said, go ahead.

Juno (Roman goddess; wife of Jupiter) Mars (Roman god of war) Janus (Roman god of doorways)
(The answer is not 'they're all Roman gods!'. There's something else.)
