Well, I'll give you this much: the answer does lie in the area of major league, professional sports. But its something these three cities have in common which none other (to my knowledge) does.

They all have had sports teams whose names are/were numbers?

49ers
76ers
Colt.45s (former name of the Astros)

I got a sports question right??? That's scary!

Let's try:
Minnesota
North Carolina
Ohio

I had to edit this one, because I realised one of the states I originally picked arguably didn't fit. Sorry.

Their quarters were each the second issued in their years. (MN in 2005, NC in 2001, OH in 2002)

Good guess, but not what I was going for. It has to do with their capitals.

Their capital cities aren't the original names.
ie: St. Paul use to be Pig's Eye, etc...

Just spouting off.

Still not what I'm looking for. It does have to do with their names.

Are those the only capitals named after a person who wasn't a president of the U.S.?

They were all named after people who were dead when the city was founded.

Chaim is close enough. Actually, there are others named after people who weren't a US president (Stephen F. Austin, for example), but these three capital cities were all named after people who were not Americans.

St. Paul (Saul/Paul of Tarsus in Asia Minor)
Raleigh (Sir Walter Raleigh explored America, but would not have identified himself as anything but English)
Columbus (Christopher Columbus was an Italian in the employ of Spain)

Back to you, Chaim.

Last names of 3 famous names where each first name is also the name of a U.S. state.

Tennessee Williams
Minnesota Fats
Indiana Jones
