Well, my only remaining guess anyway was going to be 'Green Arrow and the Atom', so I guess I'll go with that.
And how'd the mouse get into the computer in the first place? Was it installed wrong? Seems like an odd mistake to make...

Start thinking of a question KryptonKid, because Green Arrow & Plastic Man are the right answers.
And Matthew, this was one of those giant room size computers from the 70s. Platic Man was needed to reach into the computer and through a bunch of twists and turns to get the mouse. The computer was controling everything so it couldn't be dismantled. The mouse was crossing wires and such.
The Green Arrow episode was good too. The Superfriends were shrunk and captured. Wendy & Marvin contact Green Arrow. And although GA get's shrunk too, he manages to free the other Superfriends.
The one other guest hero during the Marvin & Wendy era was the Flash.
