In my opinion, the big problem with retcons is that they take away the importance of stories. This is a thread where you have to come up with some way to return the Legion to a previous continuity.
Points if you can keep the Reboot or Threeboot continuity.
Here's my idea...

Okay, here's my Threeboot/Pre-Boot/Reboot Retcon
After a good run, say about 25# issues of the Threeboot, Brainiac 5 comes across an ancient device in the center of the universe that seems to be so far above other technology that it is impossible to even fathom by his superbrain. This is actually the Threeboot version of the Miracle Machine and its guarded by Shikari who is terrified of this new world. Weirdly, the Miracle Machine is also ACTIVE.
Brainiac then discovers that one of the functions of this "Miraculous Machine" can send a man to the future. Once there, he discovers that the Earth is destroyed and the Dominators briefly controlled Earth with the entire United Planets having been destroyed by a mysterious foe named Mordru (whom they've never met). Fleeing from Mordru, he is shocked when they discover that weirdly the past has ceased to exist.
We then meet up with the Three Boot Time Trapper as Brainiac discovers that he's collecting Legions and has been since 'the event' (no mention that he's supposed to be Rokk and he's amused at the idea he's either him or Glorith). We discover the "Fatal Five Thousand" plot is from the Time Trapper playing God with the collected futures in a bottle. Brainiac 5 is then put through hell as he explains that the Time Trapper stole this miraculous things from the "original Legions" care and has been using it ever since.
Through investigation and whatnot....
The Reboot, Threeboot, and original Legion then team up to defeat the Time Trapper. Beating him, the various walls around the alternate realities begin to fade away as we return to the Threeboot Legion. The Legionaires have no memories and history is slightly changed.
"Are we destined to relive their adventures? Their heartbreaks?" probably Light Lass
"Possibly. We can use this information to head off many evils...."
The story ends with Brainiac picking up pictures of himself with Supergirl, himself with Andromeda, and a picture with him and Dream girl.

Good one CP. I don't have any big ideas for the plot. Except have something like Avengers Forever where an adventure takes us through all the major Legion eras (and then some). Have star writers write each chapter along with artists maybe? Levitz/Giffen? Busiek/Pacheco? Geoff Johns/Alan Davis? Steven Lightle? Waid/Kitson ofcourse, Copiel, etc. I'd have Quislet as one of the main characters along with A Brainiac 5.

I can't suggest a story-line that would preserve and blend all Legion continuities outright, but I do have a suggestion that would pretty much allow versions of Legionnaires who cannot otherwise exist together to do so.
I would begin by depicting a Legion in a reality populated by all the Legionairres who have ever existed (both living and dead) that is forced to flee to an adjacent reality when its own one is destroyed either by the old Crisis on Infinite Earths or the End of an Era catastrophes. It would turn out, however, that this new reality had only been spared through the self-sacrifice of its own Legionnaires. And the kicker would be not only that all Legionnaires who have ever been killed off over the years continue to exist there, but that every Legionairre who has ever turned evil or gone insane also continues to do so because they were not active members of the saviour Legion when it sacrificed iteslf.
The refugee Legion would then simply take over for the sacrificial Legion. In time, other refugee versions of the Legion might also even pop up to be battled, such as the Legion of the Damned, the Emerald Legion, or the Mordruverse Legion.
In this way, all deaths and moral alignment shifts from the various incarnations of the Legion could be acknowledged while allowing all members who have ever existed to serve together at the same time. In other words, it would pretty much be a win/win situation (for the reader, at least).
Just an idea anyway, although I do realize that it would take a lot more thought to actually make it work.
If the meek shall inherit inherit the Earth, then I at least want Baffin Island - and a property manager to work for me who is made of sterner stuff than I.
