Good question Andy. But tough too - there are so many good ones.
The Fatal Five used to be my fave Legion villains (particularly the Persuader) but the reboot has seen them horribly emasculated and robbed of all the enigma, menace and prestige they once had. Not to mention they were completely over-used. I need to *not* see them again for a long, LONG time.
Of the reboot villains I think the White Triangle Daxamites were probably my favourites. These guys were some seriously powerful and scary dudes who were more than capable of taking out the whole team without breaking a sweat. That fight with them in Legionnaires Annual #2 was awesome - I was on the edge of my seat reading it. You really didn't know who, if any, of the Legionnaires and Work-Force were going to survive. I was surprised these guys never made a return actually.
Of the Adventure villains I've read, I liked Nardo because I loved the 'Super-Stalag of Space' story and the original Computo is a goofy sentimental favourite too because that issue where Gim is holding up 2 of his robot drones on the cover was the first Legion comic I ever bought (as a back-issue of course) - though I was *really* disappointed and bored by the reboot C.O.M.P.U.T.O.

I think that  Sugyn is a character I've got a soft spot for... The Hag (don't laugh!) is another villainess that I think could've been developed separately from the White Witch and used again and again. Tyr and Hunter are visually exciting, but have never been given really strong personalities, IMO. There were several minor villains/opponents that DNA created that I wanted to see more of, but I guess they're lost to whitespace now.  Emerald Empress would get my vote, I guess... since I always like seeing her turn up and since several good stories have been written featuring her face-offs with the Legion. Todd

Back from a thousand years discussion with Brainiac on "is pink more evil than purple ?"....
Infinity Man: just love his the "we're REALLY sprocked this time" feeling of his first appereance, and the simply devastating desperation of his origin.
Time Trapper: rules the end of time, limitless powers and gimmicks, and mistery incarnated. Where the Legion is the bright vision of the future, he's as dark as purple gets.
Darkseid: the first Legion issue I read was right before the Great Darkness Saga. More powerful than Mordru, almost as cool as the Time Trapper, and the most evil enemy ever.
Sun-Eater: when super-powers and super-minds are almost useless. You can't even blame it for eating stars, that's the way it was born right ?
Computo: Marvel's Ultron smarter than Brainiac 5. Too bad it never really used its intelligence more than its power...
Legion of Super-Villains: having five hundred members in your group isn't everything, but it helps.
Nemesis Kid: coolest underused power ever.
Fatal Five: five people powerful and smart (in some cases) enough to battle the thirty-something greatest heroes in the galaxy. They're pretty nasty as well.
Mordru: even with just a couple of really good issues, most boring Legion villain ever.

Emerald Empress - because of the turban she wore in LSH 304 (I think). Also her death is the best EVER in the whole of Legion lore! She was one scarey ass mo fo but then - sniff - you find out it's not her fault really! It was so sad!
LSV - I loved them during the start of the Baxter title! Rar!
Stheno - this throwaway post-boot baddie had bags of potential! A sci-fi Medusa running amock in the 31st century? She needs re-imagining!

Spider Girl - just loved how not-good-not-evil-just-bad she was
Esper Lass - she was just nasty!
Charma - another interesting character with a great power and backstory. I actually felt bad when I found out she'd died in the preboot
and have to agree about the LSV, Time Trapper, Lightning Lord and Nemesis Kid

Time Trapper: Up until the nineties when he was vastly over-used, every single story with the time trapper was complete and utter gold. Plus Legionnaires 3 kicked all kinds of ass.

Time Trapper of course, for all the reasons given above. Darkseid, before he became an over-used DC villain, even though both apparitions in Legion are brilliant. Legion of Super-Villains... what's not to like? And Grimbor... All that leather and those chains

Got to go with Universo, especially as portrayed in the TMK era. Sneaky, playing opposing sides against one another for his own advantage, worming his way into peoples' hearts while conspiring to screw them over.
And Levitz-era Emerald Empress for pure ruthlessness.

HUGE on the Fatal 5 from Adventure-thru-Levitz -- 5 villains so powerful, the Legion could barely stop them every time. PLUS, the visuals were so cool on each of them. The League of Super-Assassins were great as a "What If The Dark Man Been Legion Founder Instead of RJ Brande?" Also, I could relate to a kid witnessing & surviving the destruction of their world (product of US-milirarism here).

I suppose Darkseid, only because he seemed to have the most impact on the Legion.
Of course, Myx's descendent did manage to kill almost the entire team before being defeated, so there's points for that.
Then there's Omen, who was so terrible that he actually managed to make people hate the storyline he was in. That must mean something, but I'm not sure what.

The Fatal Five, despite being overused at this point. More specifically, the preboot Emerald Empress - sexy, ruthless, snappy dresser and something about a disembodied eyeball just seems cool (especially when it maintains its air of mystery and doesn't whine like a codependent schoolgirl!).
